Theme changes in production RPGOA applications
If I created an application using "stock" widgets and some custom widgets I create, could things like colors and such be modified once we distribute that application into production? (Can the custom widget js files be modified at that point and the changes affect the colors etc in the "live" application)?

So, Assuming that the "stock" widget is one of your custom widgets, you can certainly change colors, behavior, etc. once the application ships into production.
Custom widgets are JavaScript files that you can carry over into any environment at anytime. Once that's done, the changes will be in effect immediately. This goes for all custom widgets that you create.
