I think my directory got scrambled some how and files ended up in wrong locations.
From the launch GENIE screen menu it no longer shows my custom screens. It just shows the ProfoundUI GENIE default screens. Using WRKLNK on the AS400 I can find my screens in the following path:
ProfoundUI/HTDOCS/Profoundui/Userdata/Genieskins
Is this the correct location or do I need to move them to a different location?
If I need to move them what directory do they belong in?

Are we talking about the .SCN files and the .LST file? They should be placed in
/www/YOUR-HTTP-INSTANCE/htdocs/profoundui/userdata/genie skins/YOUR-SKIN/Screens
Where YOUR-HTTP-INSTANCE is the name of the web server instance you chose when installing Profound UI. (It's named 'PROFOUNDUI' by default.)
And YOUR-SKIN is the name of your Genie skin.
If we're talking about the config.js, custom.js, SKIN-NAME.css and start.html file, however, these would be placed one directory higher, in /www/YOUR-HTTP-INSTANCE/htdocs/profoundui/userdata/genie skins/YOUR-SKIN

Yes this helped I moved my screens to the correct path and it solved that problem.
Now i have to figure out why my macros I created to log into a specific program are no longer working. i have to check and make sure i have the macros in the correct directory.

Genie Macros go in /www/HTTP-INSTANCE/macros
