I've tried everything I can think of to have the same problems that you are having, but I cannot... when I set a theme, it works properly, gets saved into my display file, and displays without any problems.

Hi Scott,
There may have been a mistake in my initial post but the widget that's giving me the saving issue is the "css panel layout".
I have tried the "css panel" and that saves the changes in the body theme, however the "css panel layout" does not.
I've created a separate record format in one of my display files and placed the "css panel" and the "css panel layout" side by side and the "css panel" saves the body theme but the "css panel layout" does not.
Have you been using the "css panel layout"

Orin, I have been using the CSS Panel Layout, since this is what the subject of this thread says, and it is also what was in your Ctrl-F9 dump, and in the display file that jailall101 sent over.
I have tried this in Firefox, IE11, IE11 set to IE10 emulation, ahd Chrome version 37.0.2062.103 m In all cases, it seems to work just fine for me, I do not lose the theme settings.
My steps to reproduce the problem have been:
1) Open your display file.
2) Change the 'body theme' and 'header theme' properties. I've been using E-Yellow for body theme, and G-Red for header theme.
3) Save the display file.
4) Compile the display file.
5) Re-load the display file into the designer. (Colors are still there, all is well.)
6) Run an RPG program that uses the display file. (Colors are still there, all is well.)
Like I said, I've tried this in many browsers, etc.
Can you give me any more tips about how to reproduce the problem you're having?
