I am sorry but I don't understand what you mean by "separate instances of PUI" ? It seems to be very interesting, but how can I do this ?

Just run the installer again. But change the settings for a different port, library name, and instance name. Now you have 2 webservers running on your system. Different URLs, libraries, etc. Again, it is very common practice with customers. Now you have independent environments that can be started, stopped, upgraded, and configured as needed.

Let me know if Brian's suggestion will work for you, since that's something you can do right now (without any need to change Profound UI).

If it won't work, we'll take a look at adding the extra library list file.
